The fourth-seeded Murray posted his best result at Roland Garros last year when he reached the quarterfinals. He'll next play No. 15 Tomas Berdych of the Czech Republic, who eliminated No. 17 John Isner of the United States 6-2, 6-2, 6-1.
Murray closed out Baghdatis in 2 hours, 33 minutes, ending the match with a drop shot.
Murray is a two-time runner-up at Grand Slam tournaments, including at this year's Australian Open.
